I had 3 supposed female guinea pigs from the pet shop and it turned out 1 was male.  He is at the vets now being 'done' so he can continue to live with the females but they are both pregnant.  The vet said it will take 6 weeks before it can be guaranteed that the male won't be able to impregnate the females again so I want to separate them until they have had their babies.  Am I able to keep the 2 pregnant females together though during pregnancy and birth?  And will the male be ok, I don't want him to miss them during this time!!

By all means keep the two sows together. They've bonded and will take care of each other's babies when they're born. They will let any of the babies nurse, regardless of who gave birth to whom.  

As for dad, he will be just fine. The vet is right, it takes awhile for the residual sperm to die. Even though they remove the testes, there is still live sperm in the 'reservoir' and that can indeed make more babies. He won't grieve for the girls and he will be fine until he can return to the harem. Maybe you can house them close enough that they can see and hear one another.

This is a common story. The majority of clerks at pet stores know nothing about sexing guinea pigs. They depend on the wholesalers who bring them their stock to have correctly sexed and separated the boys from the girls. But these accidental mixings happen. Just look at it as getting more for your money!

You're wise to have him neutered so you don't have that worry again. You'll have a great time with the babies. They're so cute when they're born and they mature quickly. I'd love to see pictures when they arrive.
