Cat GI trouble!

Hi!
I have a cat who is 8 years old. In June she was attacked by a dog and hospitalized for 2.5 days. There was no external damage--she bleeding in her lung as well as a tear in the lung that was slowly leaking air. Both healed quickly in the first day and she was able to be taken off oxygen after the second day. They released her to me with a ten day rx for Clavamox.
She had diarrhea all that month but I suspected it was linked to the antibiotic or the stress of the attack, then when the diarrhea continued I didn't know if the antibiotic needed to "clear from her system" as I had been told before. When it persisted, I consulted my vet who put her on a probiotic for a week. The diarrhea immediately cleared up.
At this point, we also did a long distance move. As soon as she stopped the probiotic, however, the diarrhea was back. I didn't know if it was stress of move or what. She tried the probiotic again. It got better then came back after probiotic was done. (fortiflora)
We went to the vet who ran fecal samples and bloodwork and determined she had some sort of bacteria that is usually normal but in certain circumstances it produces a toxin that irritates the bowels. She was put on metronidazole--for 4-6 weeks I believe. No change.
Now she's on z/d prescription food and she's finally getting better. But she has been eating it for a month or so and is still 50/50 diarrhea and formed bowel movements. She's back on the prominence, this time for a full month.
Z/d is really expensive, but I just want her to be better.
But I don't understand why she isn't better yet if it's a food allergy and she's been eating just that for so long. It's the wet food. (I prefer dry but she has to get the probiotic).
Given your experience, does this solution seem reasonable?
It seems like a strange coincidence that allergies began at the time of the dog attack/hospitalization.

In the 5 months she has had diarrhea, she has had no other symptoms: she has lost no weight, had no change in appetite, no sniffling, sneezing, panting, behavioral or mood changes etc.  She was also completely healthy prior to the attack.

She is a slightly more than 8 lbs DSH black n white rescue. :)

Hi Caela and Tricksy -  She may need a continued dosage of metronidazole.  
I am glad you have used a Probiotic in her daily care.
The best thing we can do for this Meow is to home-cook for her.
