Hi Anngela, I recently obtained a little piggy, no more than 6 months old, and she was given to me with an URI.  It has progressivly gotten worse, mostlikely pneumonia, even with Baytril medication.  She is currently on a second antibiotic Rx-ed by a vet and he told me it might be a good idea to separate her from my other piggy.  However, I have been reading that it can be more harmful to her health and recovery to separte her from her piggy friend.  What do you think?

Hi Courtney.  Sorry to hear your guinea pig has an URI, they can be tough.  If she has been on the new antibiotic for 3 days, technically she is no longer contagious, and poses no threat to your other guinea pig.  However, since it morphed into pneumonia, it could morph into something else that is contagious that the antibiotic hasn't treated yet.  To be honest, I would leave them together if you are concerned about her being separated from her friend.  She already has been with her for 1 week while she is ill, and I'll assume the friend is healthy still.  Be aware of how the healthy guinea pig is treating the sick one.  They can sense when another is ill.  Make sure she isn't picking on her in any way.  
As far as getting the sick one healthy, keep her eating her food.  Give her extra dark veggies if she'll eat them (sprinkle some sugar on if that will help).  She could use the extra vitamins to get well.
Make sure you're vet never puts her on any penicillin based antibiotic (I would imaine its not an issue, this being a URI) the guinea pigs are allergic to penicillin.
