I believe I may have purchased a puppy (Wire Fox Terrier) from a Puppy Mill Breeder. She has some strange things about her.  Is it possible that since her mother had been used for breeding for over 7 years my puppy could have some deformities or health problems?

Yes, it is entirely possible, if not likely.  Most large scale breeders are largely indifferent to the breeding combinations (not selectively breeding like responsible breeders).  They simply do not spend enough time observing each dog or providing adequate vet supervision to exclude dogs who carry genetic problems.

Additionally, poor prenatal condition and nutrition leaves the mother vulnerable to complications with the birth (not to mention that the birth is likely unsupervosed).

The best bet is to have a very good vet go over your dog with a fine tooth comb - More than just a normal exam - and make sure they know this may be a puppymill dog. This will allow you and your vet to locate problems early and strategize for your dog to have the best life available to her.

If her strange things are things you simply cannot live with, please consider surrender to a breed rescue instead of a shelter because a breed rescue is far more able to manage the issues of the specific breed, and generally have more ability to investigate new homes (What shelter can do home visits ?)
