Her back feet
okay...  I have 2 young cats(sisters) one might have herpes and the other is healthy, and one adult cat that just had her first litter, 6 kittens.  The kittens are about 2 weeks maybe 3 weeks old.  2 have already died, the first was the runt and the second seemed healthy except his back 2 paws were huge and swollen. I observed him along with his sister both having 2 swollen paws yesterday and today he is dead and she now has 4 swollen paws.  
       I'm just going to list all possibilities I can think of so you can understand fully the situation.  First, they live in the barn and the mother cat insists on keeping them near a huge pile of horse manure(I try to clean it up but they still get into it).  Second, my other cat Chloe had a bad sinus problem; the vets think it is herpes. So she has been in isolation for the past week: they could have been exposed to it though.  I'm just really scared because I love my cats so much!  This whole new kittens, sick kittens, kittens dying, herpes, vet bills... Its too much!

I'm sorry Emily but this is not something I have ever seen. You need to get this kitten to the vets and have them look at their feet. If this is a secondary infection from them contracting herpes I wouldn't know, but your local vet should.

I know this is hard, but it is not something I can help with.
If you can get these kittens past this I would suggest getting your females spayed so that this doesn't happen any more.

Especially if the females are carrying this virus or even leukemia. Fading kitten syndrome is one of the things that this could be, but most of the time this is from them having leukemia or herpes, calicivirus or any other virus.

I wish I could be more help but I cannot. I hope this is solved soon.
