Is my female guinea pig still sick?

Hey,
     About 3 weeks ago i purchased 2 female guinea pigs. But later on one of them developed a URI so we went to the vet and luckily we caught it early. We were given antibiotics to give to her 2 a day for a week. But today i noticed shes still wheezing a little and sneezing. And today was her last day of medicine. Does it take a while for them to get better or should i keep giving her antibiotics for a little longer? She seems alot better than she was.

Upper respiratory infections are VERY dangerous and I am glad you are a good enough guinea pig mommy to have caught it early. Congrats to you.
As for the matter of her wheezing, take her back to the vets. What you need to do is tell the vet and ask for either a longer run of the medication or a stronger dose. It should have cleared up by now.
Another thing you could do is if you are using wood chips or recycled bedding from a pet store, my friend found her guinea pigs URI was gone for good after she changed her bedding to towels. A nice layer of folded towels is a great alternative bedding and can be cheaper and easier if you have your own washer. Shake the poo poos out into the garbage or compost and then wash the towels once or twice a week. The special 'cage only' towel alternatives are a great way to reduce allergens for people to.
