I have a three year old spayed female shepherd and have been debating whether or not she would enjoy the company of another dog as she seems very bored during the day. She's pretty timid, however, and I would not want to bring in a dog that would dominate her in her own home, so I was wondering, if I got a puppy, how likely it would be that the pup would grow up to be more dominant.

She would be more likely to accept a male than a female.  You could work with a breeder and get one of the more submissive males out of a litter.  

That still might not work out too well.  Once past 3 years old, many dogs don't want anything to do with puppies, their sharp little teeth, and their biting games.  You may need to teach any puppy to leave the older dog alone.  As soon as the puppy starts to focus on the older dog, give it a sharp ''Ah, ah, ah!'' and offer it a chew toy.

You might do much better to start with another older dog.  There are plenty of great dogs around that will be killed for lack of homes.  One of the best sources for dogs with a predictable personality is the rescue dogs. These are dogs that lost their home, but were taken into a foster home to be retrained as necessary and placed in the right home for them. You may find a rescue near you starting at http://www.akc.org/breeds/rescue.cfm The rescues charge a fee to help cover their expenses, but is much less than the price of a puppy plus all its medical expenses the first year.
