Housebreaking a 2 yr. old Pomeranian

Actually my question is a little more complicated than simply housebreaking.  My boyfriend and I adopted a 2 yr. old Pomeranian from a friend who was going to give him to rescue.  When we went to visit Leo before we took him home he peed on paper the woman had out in the living room.  With his previous owner he was inside most of the day and was trained to go on newspaper.  However since we've had him (about 2 months now) things have been off and on with the bathroom situation.  We keep him in the spare bedroom during the day while we are at work and leave him newspaper.  Some days we come home and he has both peed and pooped on the paper, other days he will poop on his paper, but we can't find where he has peed.  (We are investing in a black light.)  Most of the time he poops on his paper and occasionally in front of the toilet (?).  We take him out in the morning, when we get home, and then twice more throughout the evening.  He has started to learn to whine when he wants to go out, but other times he will just sneak off and return doing what we refer to as "burning rubber" where he looks like he's trying to bury his poop or he is running in place.  This always clues us in that he has gone - but not where he has gone.  Also if my boyfriend leaves the door open when using the bathroom the dog will pee or poop right outside of the bathroom.  I would like to keep the paper in the bedroom with him during the day because I don't want him to have to hold it all day, but I also want him to whine when we're home so we can take him out when he needs.  Am I confusing him with giving him both - going on the paper and going outside?  Why won't he go on his paper during the day like he has done since he was born? Some insight on the subject would be great.

He may be confused...
and as far as going outside the bathroom... that is where it smells like someone else has gone.

I like using a litterbox.  It has worked well for my adults and puppies. :o)
