my puppy just got over a stomache virus. At a vets request she got 2 shots of penicilin per day for 1 week. I think I might have hit a muscle, she got a knot under her skin , now it is bigger and draining. Is this ok?

No it's not really ok because she has an abscess now and that in itself will need antibiotics to heal. I don't understand why she got injections for a stomach virus? Viruses are unaffected by antibiotics.
You need to have the vet look at this draining sore and have him clean out the dead tissue and put the pup on oral antibiotics.
