pregnant yorkie

I have a 4 year old yorkie that I got from a friend of a friend. Got her yearly shots and rabies. And I think she might be pregnant, I checked her nipples and there was milk out of two of them. Will the puppies be harmed from the shots? And I don't know how far a long she is, I've had her for 3 weeks now.

There is no evidence that giving vaccines to a pregnant bitch will cause any harm to the puppies.  After a heat cycle bitches will show milk in their nipples with both a pregnancy and a false pregnancy.  If she has milk, then the pups should be near term and an abdominal X-ray will tell you if there are any puppies in her.
