I have a pterygoplichthys gibbiceps (pleco) and he looks like this http://en.wikipedia.org/wiki/Image:Sailfin-pleco.jpg When I purchased him he didn't have the rusty/rotten looking brown around his sides and top of his head... Could this be a fungal infection? Velvet disease?

I also have a dwarf puffer that has freckles in his eyes around his iris on the eye "whites". The other ones are okay. Could this be a fungal infection or tumor?

Sounds more like velvet disease which is treatable. Some store bought medicine should clear that right up.

It sounds more like an internal bacterial infection. Some antibiotics should clear that right up. And do not worry if he can't see, once the things are gone his eyesight will return (my fish had that and it goes away)
