Hi, I have had a female rabbit for one and a half years.  i recently aqquired a male (Neutered) from an animal sanctury.  I let them run side by side with mesh seperating them for over a month then opened up the run so they now have access to each others "space".  They get along brilliantly, sleep together and groom each other BUT she now thinks she is pregnant and has made a nest in his sleeping compartment along with her plucked our fur.  He comes along and scratches it all out so she starts again. What my question is is should I seperate them again whilst she settles down as she is making all sorts of noises when he comes near her now snd i am bothered that she will start to attack him, he is very placid and so was she until recently???

The simplest solution is get her spayed/neutered. her hormones are naturally telling her to make a nest.discourage it too by removing the nests
If she is growling at him it may end up in her attacking him. I would split them up until you get her done
