I thought that I got two female bunnies last summer which turned out to be a male and a female (found this out today). There is a very large chance that they are brother and sister... and the female is nesting. To add to this, today the male was mounting the female and I don't know what that was about...should I immediately separate them? What are the dangers in a brother and sister mating and is there a chance for a healthy litter???

Yes, you should separate them ASAP - right after birth the female will accept the male again and then you will have another litter 31 days later.

Brother and sister mating as not encouraged because the weak genes are passed on, you can have birth defects and the kits can be smaller than normal.  As long as these kits are not used for breeding stock there should be no harm.  It might be a good idea to get the male fixed.
