I have a 3 year old yorkie who was recently bred.  She had been doing fine and showing all the signs of pregnancy up until day 46.  She starting showing a dark brown discharge and we immediately took her to the ER vet (being it was after hours ).  The vet had said that everything seemed to be normal and only occasional cocci were found on the vaginal exam.  She put her on antibiotics (clavamox) and told us to get an ultrasound the following day.  We followed her advice and got the ultrasound the next day with our regular vet. He had said nothing looked abnormal with the pregnancy and that all the pups looked good.  It is now approx day 54 and her stomach has reduced considerably in size and doesn't look pregnant anymore.  Is it possible she could have miscarried or aborted the pups?

It's certainly possible that your dog had a miscarriage.

If your dog had a miscarriage, she would have seemed under the weather for several weeks, the swelling of the stomach will stop and, depending on the stage of pregnancy, she may excrete waste from her uterus (which you say you saw). Fever, sickness and tiredness may accompany these symptoms.

I would thoroughly recommend a check-up by your vet.
