Rabbits make many types of vocalizations, and growling and whimpering are among them.  These are the sounds they make when they want to be left alone, or feel threatened.  Please read this:

If your bunny does this only when you reach into the cage, it's possible s/he is being cage aggressive.  It's best to allow bunnies like this to come out of the cage on their own, as they rarely growl/whimper once they have the freedom to be their own "boss."  

If your bunny is an unspayed female, it's very likely that she's having a false pregnancy, which will make her moody, grumpy, and likely to whimper and growl whenever you try to touch her. The best and most long-lasting solution for this is to have her spayed.  This is very important, since unspayed, unbred females have a very high risk of uterine cancer.  Please read:
