Thank you for your question.  When taking your horse's temperature rectally, you are going to want to keep the thermometer in the rectum until the temperature stops rising.  This may be difficult to determine, especially if your horse is unwilling to stand still for the first few times, but it generally takes about a minute to stabilize when using a mercury thermometer.  A digital thermometer will beep to let you know that it has a stabilized, so that may be an option you wish to pursue if you can.
