Rabbit has stopped using litterbox

Question
I just recently adopted a female rabbit who isn't spayed and is around 2-3 years old. She is the first bunny I have owned. She came with a small cage and all her accessories and has full run of the house as she was doing great with the litterbox. I just finished building her a 2 story cage (that I am very proud of) because she is caged at night, and suddenly she is not using the litterbox in her cage or while in the house. She has peed twice on my couch and leaves pills all over. I'm guessing because of her new cage, but what can I do to fix this?

Time to confine her to her new spot until she learns that's where she's supposed to do her business.  Spaying will also help, and will remove her very high risk of uterine cancer.  Please see:
