My wife noticed brown flakes in my white rats fur. I shampooed him in baby shampoo and combed him with the furminator. Any help will be appreciated.

 It is probably the normal skin secretions of a male rat.  They can get what is called 'buck grease' which is an oily brownish orange stuff that appears on their backs.  When it dries it can create flakes.  It isn't something you need to worry about washing off, though neutering can reduce it.  If his skin is normal, he isn't itching or losing hair, and you don't see any sign of parasites it is probably normal.  I hope that answers your question, good luck with your rat!
