My sun conure is about 11 months old, and I just noticed her beek peeling on one side.  I've been feeding them bottled water with iodine that I got from an Amazon breeder and, as instructed, I change the bottle when the 'light beer color' disappears.  I also give them a mix of pellets and seeds, including sun flower which I'm told is junk food.  I'm not certain how much of the good stuff they eat, but they do eat a good variety of daily fresh veggies.

She's the only one peeling, the Senegals are o.k., so maybe it's not nutritional.

Also, we have been fostering a Senegal for about 3 weeks and he likes to aggressively beek both the Sun Conure and the Senegal through their aviary 1/2 inch bars, but no one is getting hurt that I can see so I've been letting them work it out.

The bottled water is fine, but you shouldn't need the iodine. You're right about sunflower seeds being junk food, I don't even allow them as 'treats' with our rescues and permanent in house residents.
 Now, hopefully this will put your mind at ease: Beak peeling is perfectly normal.  Especially at this age and at this time of year (molting season).  The outer layer of the beaks shed and flake off, sometimes more noticeable than others.  

Install a mineral block and cuttlebone so they have options to help it along.  

It would probably be a better idea to separate the birds since 'working it out' in the bird world is very different from mammals like cats or dogs.  Even birds that have spent decades together have caused near fatal injuries to each other - sometimes actually fatal.

 By the way - trust your own instincts and not the breeder.  It sounds like you're doing very well.
