Well, here is what the fur is supposed to do: it provides an insulating layer against heat, cold and uv rays. Shaving does not necessarily ruin these attributes if there is enough fur there to protect from the sun.
As I have read your question I don't think you have done any harm by working the inner coat as long as you can't see skin without lifting the fur.
We have actually considered shaving one of our pups because her fur is so fine that it constantly self-knots and creats matts.
