Answer

Often, diet can play a huge role when it comes to itching and dermatitis with the flaking of the skin etc...
Do you notice any red scabs anywhere on his body?

Rats scratch, as do all animals with fur. Sometimes we wonder if its normal and for the most part, yes, its normal for rats to be a bit itchy and to scratch. However, excessive itching that leads to scratching can cause scabs or sores which tells the pet owner when its too much.

Let me know about sores.  Also, did you inspect him for mites at all?
Even with being super clean, they can still get mites. Often mites find their way into litter and bedding from pet stores and cause problems for the animal when the eggs hatch etc.. I usually suggest to freeze the bag of litter for at least 24 to 48 hours before use to kill off any living parasites or their eggs.
