Answer
Hi Seth,

The most likely cause is a fungal infection--this is especially true if your turtle is in a tank that's too small, if the filtration is inadequate, or if he doesn't bask enough.

RES need large tanks with excellent filtration.  An adult male needs at least 75 gallons, and a female needs at 100 gallons.  The filter should be an external cannister filter rated for higher than the tank's capacity.  Having enough room and good water quality will not only keep the turtle healthier, it will make things easier on you by keeping the water clean.

The water temperature should be about 75 degrees, and there should be a basking area 10-15 degrees warmer than the water.  If the water is too warm, the turtle won't bask sufficiently (several hours daily).  There should also be a good source of UVB over the basking area.

A good, varied diet consisting of animal protein, greens, and pellets will also help keep a turtle healthy.

Here's a link to information about fungal infections and how to treat them (scroll down to "brown spots on skin"):  http://www.austinsturtlepage.com/Care/medshell.htm.  They're not difficult to treat, but you should try to eliminate the root cause so it doesn't recur.  If home treatment doesn't work, you'll need to take your turtle to a good reptile vet for specific diagnosis and treatment.
