Question
Kim, we asked the wrong question. The question was the rabbits are not litter box trained jhowever the plastic box she uses as a toilet used to be her food dish, after the litter died she started using it as her toilet, so we removed it and she started using the new food dish as her toilet, soiling the food. We put back the old  dish for her to use as a toilet, why is she doing this ?

Question -
We need to know what to do with our rabbits, one male one female. right now they are in separate cages after having a litter, and we have been told not to put them back together for a month just in case she is pregnant again.( all of the first litter have died) Also the doe keeps going to toilet in her food once the litter box is full, what can we do about this?
Answer -
The female can get pregnant again immediately after delivering a litter, so in about a month you'll know if that was the case.

If you want to be able to leave them together, you might consider getting him neutered and her spayed.  Here is some information about that - http://www.rabbit.org/faq/sections/spay-neuter.html.  It will make them more mellow, and you won't have to worry about unexpected "surprises."

Sounds like she wants her litterbox cleaned more frequently.  You  could do that, or get her a food bowl that attaches to the side of the cage.

Answer
Are you always putting the dish in the same spot?  Rabbits are very much creatures of habit, and if the dish is where she wishes to go, then she's just going to go in it.  You might consider reading this, that might give you some insight into why she is doing this.  http://www.rabbit.org/faq/sections/litter.html
