I have a holland lop doe that has a very strong, pungent musky smell sometimes, not urine like, but a muskyish smell. She is an indoor rabbit, has rabbit safe litter and we change it regularly. She eats limited amounts of cilantro, parsley, baby spinach (6 leaves), fresh papaya (1" square), baby carrots (2) and vegetarian parrot mix(looks like cereal) along with unlimited amounts of timothy hay and timothy mixed pellets daily. Sometimes I'll give her a sliver of banana or a bit of celery but other than that she doesn't get much else. Her musky smell is like ... body odor or something gross. It goes away after a few days and I can't find any reason for it and other rabbit owners don't know what I'm talking about, they feed their rabbits cilantro and the same. She's almost 7 months old and we will be breeding her one time before we spay her.

You sure her anal glands don't need to be cleaned?  That would be the most likely cause of that smell.  I can't find any instructions about that, but here's how you would do it.  On either side just a bit forward of the anal opening you will see what looks like blobs of brown wax stuck in there.  It will smell really bad.  If you get a Qtip and put mineral oil on it, you can get it out.  

Some rabbits just produce a lot of this and have to have it cleaned periodically.

Make sure there is no pus in the area, that would be an infection and would need to be treated.
