I like to know what are the common treatments of skin fungus in rabbits. A vet has given ketoconazole but I read that this may cause liver problem and loss of appetite.

from what I have found, ketoconazole or miconazole (prepared by a vet for animal use) are the common medicines prescribed. I have seen that Itraconazole apparently has less side affects but it is more expensive, and I would not know if vets ever substitute it for ketoconazole.
Apparently there also is a product called Program (lufenuron) that can treat fungal infections. I don't know how often or available it is.
If you are really worried, just double-check with the vet that he prepared it in the proper doses for a rabbit of your weight. And if he does suffer side effects, take him off of it and tell the vet, as he will need to prescribe something different.
